Natomas has a greater potential for flooding than Elk Grove.
I would lean toward the area that is the best commute if the prices were similar for similar size and condition homes. I would recommend spending a day in each community to find out if comparable homes in your preferred size range are better values in EG or Natomas. Keep in mind the cost of flood insurance for Natomas and the cost of commuting for either.

A few things to consider when making your decision between Elk Grove and Natomas that have not been addressed:
You may be required to pay flood insurance in Natomas by your Lender which will be added to your house payment. Be sure to check into the amount and areas prior to purchasing.
Elk Grove does not require flood insurance and is one of the few Cities that I am aware of that has maintained a healthy budget and fiscally sound. The City Council for Elk Grove should be commended for their lack of over spending and yet ability to keep improvements in the City.
I have helped home buyers purchase homes in Natomas as well as Elk Grove and they are all pleased with their decisions.
