Amanda: If you know you're dealing with a legitimate institution, it means that the deposit (the amount to hold your room) is applied to the rental you owe.

If you're not absolutely sure that the school or business you're dealing with is legitimate, be very, very careful.

Absolutely not. This has nothing to do with it. The type of programs you're being qualified for does.
FHA requires 3.5% down and can be gifted from family.
There are others that require only 1,000 or 1% of the sales price.

By 'good faith' money you're most likely referring to 'earnest money'. The earnest or good faith money is applied towards your down payment on a home you purchase. If, for example, you are applying for a VA Loan (Veteran's Administration) which typically does not require a down payment, your good faith money would be used towards any other costs you would typically incur at the closing.

You should speak directly with the Loan Officer who is handling the financing for your property. He/She will be able to give you a very detailed account of how the good faith money will be applied so that your questions are answered correctly for your exact situation.

With a Chapter 7, FHA requires 2 years from the discharge date before you can apply for a mortgage. With a Chapter 13, you only need 12 months of solid payment history, permission from the trustee, and a credit qualifying score.
