Where in San Francisco is it possible to park overnight without a street parking permit?
There are many neighborhoods that don't have permits. Miraloma Park is one. The city probably has a map on the SFMTA web site.

Are you allowed to park at a broken parking meter without getting ticketed?
I would not suggest it because if you get a ticket, trying to prove that the meter was broken would be more of a hassle than it is worth.

Assuming you live near both stations, is it more convenient to commute downtown via BART or Muni from Noe Valley?
BART is always faster especially from Noe. The J church meanders around before it goes underground so it is a waste of time unless you like to climb through Dolores Park.
