There is a great report I read when researching BART and that is mass transit will increase the value of home 300 yards away and reduce the value of housing within the 300 yard radius. I could not find that exact report, but this link gives many resources:

There are many variables for BART and the actual metrics will vary due to our unique circumstances. I think (just from a homeowner perspective) that it will be a boon to commercial real estate since people could get to more office buildings and more convenient for me personally than having to drive to downtown Fremont. That being said, if BART eventually goes to San Jose it could detract value as BART noise travel far. So there are a lot of moving parts to this answer but with the schools and wonderful neighbors (education, education, education!) it is a great (less $) alternative to Mission San Jose.
