The San Francisco Board of Supervisors, who act as a city board and a county board, have deemed that they do not want any big boxes owned by major corporations built. Obviously this doesn't make sense with the opening of Bloomingdales, does it? But your questions about Home Depot is because they don't want one in the city and county. There is a mega store in Colma, just south of the city limits off of 280. That's really the closest one and it is always crowded there because of San Francisco's narrowmindedness. Guess who benefits tax wise on this??

The Republic of San Francisco decreed an edict prohibiting large non-eco-friendly ferro-seismic structures from being constructed with the kingdom's confines.
Given the inherent cost inefficiencies of erecting such as structure Home Depot wisely built in Novato

I think it's because every time Home Depot proposes they open a store in the city, it has to be voted on by either the supervisors or the general public. To my knowledge, those votes have never gone in HD's favor.

I don't think there is a lot of space for a home depot store and if there is I am sure it cost quite a bit for them to be in the city.
