Hi Sara, building a quality custom home can vary a wide range. First it depends on the location and second who will build it. A lot of homeowners who wants a coustom built home and watching their budget first of all get educated and attend a builders seminar.
If you can take the time to do this, it is ideal so you would know basic builders terms, suppliers and goverment regulations e.g. permits.
There are some home owners who dares to do a custom built home project and pick "reputable builder" however, if you do not the know the basics in this field, it can cause a lot of frustration and money.
There are several places you can enroll locally or online and I will be happy to lead you to the right direction.
Depending on how much involved you want to be and how intricate you want your future home to be, cost is just one factor as there is time and frustration that can be major distinction when you make the final decision.
There are lots of reputable builders who are looking for buisness and that is the easy part. Cost is always negotiable specially when you can show some knowledge of what you want.

I just talked to my favorite builder here in El Dorado Hills. He is a custom builder and has built several homes in Serrano over the years. He said that right now he can build a custom home there in Serrano for $170-175 per square foot which includes building permits and front yard landscaping. Building permits here in El Dorado Hills are quite expensive ($80K or so) but suprisingly in Serrano they are $20K less.
Would love to tell you more about him if you are interested. The clients alone he has built homes for speak for the builder he is.

Generally around $220/square however there are great buys even in exclusive Serrano a master plannned commmunity. Depending on the timing and if your agent is aware of what is going on in the community based on REO and Short Sale inventory.

Pulling non short sale/bank owned homes in El Dorado Hills, between $800,000 to $1.2 million, I would say a good average is around $225 a square foot.

Quite a range:
High end production builder Pulte Homes has a big house priced at $137.49 per square foot and that includes the lot. price per sq foot goes up from there.
The highest price one is $445.77 per foot ( Including the lot ) for a 6057square foot golf course villa with lots of bells and whistles. $2.7M
The biggest El D house for sale is 8100 square feet. at $2,345,000. That is $289.51 per sq foot (includes the lot. )
Or you could buy a work in progress (distress sale?) that size for less than half that price. about $157 per sq foot at 1.1 million
