Look through the contract, it should say there who pays for what. If it is in the contract and you agreed to it, then you may try to re-negotiate with the builder, but most likely they won't if the due diligence is over as your earnest money deposit is non-refundable at this point under this particular circumstance. Customarily the transfer tax is a seller paid item, however any agreement in the purchase contract will override any customs. The Good Faith Estimate is a lender disclosure of fees, not part of the contract, but the lender most likely pulled fees from the terms of the contract. You will need to look over the contract and/or contact the escrow company to go over the closing fees with you.
